How can I specify a specific board color to the manufacturer, in LibrePCB or directly to board house via email? Are there common colors that are usually available such as blue, green, black? I assume the default is the light green/yellowish color.

For the 3D preview in LibrePCB, you can set the colors in the board setup dialog:
However, this setting may or may not be respected by manufacturers. Every manufacturer has different capabilities (check their website for documentation) and you should specify during the ordering process the colors you want.
For AISLER you have no choice, they can only make green PCBs. EDIT: This seems to be no longer true, as you can choose from a few colors now during the order process.
For PCBWay and NextPCB you can choose the color during the order process:
For ordering PCBs via Gerber files through email, let the manufacturer know which color you want (it is not defined in the Gerber files).
