I have two different layouts of the same schem in two different board files within my project.
But when I go export to gerber there is no way to select which one I want exported.
It always exports the first one I created, and I can’t find any way to change the order.
Other than deleting the first board is there any way I can export only the second?
With the File → Production Data → Generate Fabrication Data dialog it should export the board of the currently opened tab.
However, I’d recommend to use the new Output Jobs feature as it is more powerful. There you can explicitly choose the boards to export:
When multiple boards are selected for export, make sure the term {{BOARD}} is contained in the output filenames to avoid conflicting output files.

I guess I was tired and didn’t realise I needed to scroll the output jobs window
