Maybe there’s a zero-length trace, as it was reported in What are these dots / traces on my PCB?? You can verify in the 3D preview if you see a dot there. In the 2D view the invisible trace segment can still be selected with rubberband selection and deleted.
The wrong rendering of zero-length traces will be fixed in the next release.
